[daemon] Add argument to clean root dir

The deamon should be able to clean its rootdir completely before launch. This is of course more relevant for evaluation than actual usage.

Commit ba0d22b445262a79a6c94632eb655f5159cbe317 already addresses this, but must be refactored for current code.
